Any reason there's no black on the BN unit?... It usually starts halfway up the cab window pillars on just about every locomotive I've seen in person.

It's an imaginary locomotive and you don't seem to follow real-world examples on other types you've produced, so I guess you should just do whatever you want.

There's a pretty comprehensive guide to using them in the readme files, and the sample markings demonstrate how your layers should be set up. The base colours of your paint job should be at the bottom, while lettering and logos should be above the base colours. The part layers (e.g., hoses, RFID tags) should be above these. Any weathering layers should be above the highlight layer, but below the shadow layer. The top mask should stay on top.
The purpose of the highlight layer is to add shine and enhance the depth of the textures, and its opacity can be adjusted to make the model appear more or less shiny. The shadow layer adds all of the panel lines and details to the colour layers below, so you don't have to worry about obscuring details like hinges and whatnot. Just place the logos where they go and let the shadow and highlight layers above them do the rest.
It's a step above recolouring bits of greyed-out textures in terms of difficulty, but you're going to get better results over recolouring greyscale blanks, which tends to lead to weird colouring in dark areas.
