Holding Ctrl while clicking on the objects you want selected worked very well in MSTS. I see no logical reason to change it at all.
Goku, please leave it as is! It works perfectly.
Clicking multiple folders/files to highlight and drag to another folder is thankfully not the same thing as you're working in a directory/folder, not in a 3D scene.
On the The Statue of Liberty in New York Harbor there is a Tablet. On it is written: "Give me your tired, your poor, your huddled masses yearning to breathe free,
the wretched refuse of your teeming shore, send these, the homeless, tempest-tossed to me,
I lift my lamp beside the golden door!"

regards,
It has its limitations in densely populated tiles. Selection becomes difficult in overlapping objects.
Am not suggesting it as a replacement, but a complimentary option, infact it started more as a query than proposition.
Personally, ive Never had issues with drag select in 3D environments such as sketchup & the like
Sorry but I've never had a problems / limitations such as you describe.
I'm modding the PRR East Philadelphia tiles. Tiles here go over 2500 objects and I have no trouble or issues selecting multiple objects at all.
What route are you speaking of that you have trouble selecting objects?
Overlapping objects not a problem and I daresay my routes are quite a bit .... no, actually much more densely populated than any other route I've seen. My routes were all urban, some tiles going over 3000 objects.
And this what are you talking about drag/select in sketchup? I've created over 500 models with SketchUp and never had to use what you call 'drag/select'. In fact I don't have any idea what you are talking about???

Selecting a region would certainly also select those that overlap. This might be OK in that only a few items need to be deleted from the pasted copy, but IMHO this feature isn't really critical or necessary.
Using a mouse click+drag for select area could be problematic if you "accidentally" grab track and road sections...

Not sure if you are familiar with it, but there is a site called "openrailwaysmap" (http://www.openrailwaymap.org/) which has a very detailed layout of almost every railway in the world.
I was thinking that it would be perfect to incorporate this into the mapping function in your editor.
Would that be possible?
