Could you post a picture? Considering it's not in the sim, it could be a texture you could just paint off.
Is this in the sim or part of the shape?
Do the FA textures in the ACE file use alpha? If not, you could alpha out those textures and make sure the FA accepts alpha and the main shape doesn't.

Are some of the sounds not working, or are the SMS files not being read? Check to make sure you didn't make any typos in the sound lines in the ENG files.
