The TSRE Errors and Messages window under the tools tab will show you a list of misplaced items and give you the option to jump to their location.
This will allow you to find these floating pieces...

In TSRE it's Pick and put, right above the texture sample.

Runs fine on 10 Pro but it might pay to install it it's own folder then move the shapes to the Global's shapes folder and the textures to the route's Textures folder....

It appears to be looking at the registry entry for the install path.
It wants to install to my MSTS installation but will allow you to chose another path.
If it can't locate an MSTS...

The only reasons you need MSTS installed are if you want to use the content, Trains/Routes etc.
And there are a lot of older routes that have an installme.bat that copies content from the...

I have two computers that I use for ORTS/TSRE.
The one on the right, that I use for stuff when the two screens on the left are full, started having issues with AceIt and TGAtool won't even open....

Not sure what you mean by "break" alpha channel.
Here's the way I use these tools.
I open an ace file using TGAtool2A then use the option under the File tab to Save as.
This will create a .tga...

SFM25 works out of the box for OR, as long as you have access to FFEDIT.

TSRE will create all of files and folders you need when you start a new route. The only thing you need to provide are the starting coordinates and a name.
The beginning the shapes/textures folders...

I don't know if you've tried it or not but the Track Viewer that comes with OpenRails has an option to Auto-fix broken paths. It works.
Since you're going to trash the route anyway why not run it...

While the days of MSTS are grinding to an end OpenRails/TSRE has picked up the ball and made a freaking touchdown.
