I might be able to help you with this.
Once you open the .ace file, you will notice that the file contains both a texture part (this is the part you are editing) and an alpha layer (it contains black and white outlines). When you edit the texture file and want to convert it back into an ace file, you first need to create a new alpha layer. I use Photoshop, but I believe you can do this with many other photo editing tools. The good thing is that you don't need to draw a new alpha layer, as you can just copy and paste the one you found in the original ace file.
Once you have both the texture file and the alpha layer properly aligned, you can save the file as tga. Then, open the same file with AceIt and convert it into an ace file with alpha layer.
