E60 Going Into Emergency

I find that running Minuteman scenarios #1 and #2, the train very often goes into emergency braking for no apparent reason. I keep to the speed limits. What am I doing that I should do differently?

I'm finding that when I turn on the circuit breakers for both ATC and the alerter the train goes into emergency mode quite frequently. When starting the scenario the recommendation was to turn on the ATC. Nothing was mentioned about turning on the alerter. I tried that, and the train runs perfectly without the alerter being turned on.
